Stony Brook Fellowship, a member of the Evangelical Mennonite Conference (EMC), began its services in 1996 with a desire to reach out to people who were under-churched and over-churched. Thoughts about forming a congregation started in October or November 1995. The first service was held on 4 February 1996. The congregation has always rented the chapel facilities at Steinbach Bible College. Stony Brook Fellowship was officially organized on 16 June 1996 and received into membership of the Evangelical Mennonite Conference on 7 July 1996.

Initially, Stony Brook Fellowship had two self-supporting co-pastors, Dave Harms and Wes Kroeker. Wider pastoral care was provided within small groups. Timothy Earl Unger was later hired as a part-time pastor, and seven months later began serving full-time (1 November 1998-present). Unger was a graduate of both Providence University College and Providence Theological Seminary.

In 2002 the average attendance at Stony Brook Fellowship was 160 to 170.  In 2012 its membership was 89 and its average worship attendance was 165. Services are held in English.
