The Iglesia Menonita de Choluteca, Honduras resulted from assistance provided by Mennonite Christian Fellowship churches after Hurricane Mitch devastated Honduras in October 1998. Volunteers built 35 homes in Choluteca in 1999 and held weekly services during that time.

Cristobal Arimjo moved to Choluteca in August 1999 and led the mission effort until Kevin Yoder arrived in August 2001 and served for three years. The congregation was formally established in December 2001.

Kevin Yoder was followed in ministry by Sylvan Stoltzfus and Ernest E. Helmuth. The congregation was no longer listed in the Mennonite Church Directory by 2012, closing sometime ca. 2010.
